There's no such thing as the 'best', it depends highly on your specific demands.
I have no experience with it, but Magento seems to be a pretty good and comprehensive system. Here's a list of open source eCommerce solutions. |

I've always been a fan of Virtuemart, but that has to be integrated with Joomla, so if you're looking for a standalone product that won't cut it.

I tried Magento, but think it's to heavy... about 300 db tables... oScommerce is to old and has a lot off different modifications which are doesn't approved by creator, can't catch final release...
I like WebAssist Shop Script, but it is about 200$ for license booka

Try Virtuemart. All my eCommerce projects uses it.
