After doing ratings/comments enable/disable, I wanted to do things like enabling/disabling comments set by sender, but that required much queries.

So I thought, is it all right to use custom areas for these ? Like we can use it for maintenance rights for example.

But it will require explanation for those areas, like Administration first Custom checkbox is set to access site under maintenance.

This can save us a lot, but it can also cause confusions.

Yes, I have encountered the same problem while working on a new plugin which requires custom permissions set for each item. No solution so far, because extending sed_auth could cause in tremendous table which is used for just about 30%.

Keeping auth data in files is possible or harmful in any way?

What do you mean by auth anyway? You mean sed_auth table or user_auth in $db_users?
