I think it would be best to have a skins folder structure that matches the folder structure of controller (core/modules) files.

So the root looks like:
/core
/datas
/docs
/images
/js
/lang
/modules
/plugins
/skins
/system

And a skin folder looks like:
/core
/modules
/plugins
