I had this problem before, and I found a fix for this.

I am going to quote myself from a topic on my site:

Wddb.com:
I needed for the .htpasswd to work to find the full path to the file on the server, so I found this easy way to find the full path...
Make new file named whatever.shtml

Put inside
<!--#echo var="SCRIPT_FILENAME" -->

That will show the whole path to the file, thus being able to have a working .htpasswd.
